The converter checks what's actually inside the file, not just its name. Ebooks in EPUB format are sometimes downloaded with a .pdf ending. Those aren't PDFs, so they can't be converted here. Open them in an ebook app like Apple Books, which has its own dark mode.
PDFs that need a password to open can't be converted. Remove the password first. PDFs that open without a password but have editing restrictions are converted page by page as images, so their text won't be selectable.
